Technically it's possible to run multiple instance of GMFT in a single server. How does this impact the licensing? License is tagged to ServerId. To which instance it get's applied. Is it possible to have two different licenses on same server..for example one permanent and one trail license in a single server?

Each license will be identified for activation. This is controlled from your customer portal. Each instance of the product will identify that instance to the license associated to it.
Yes, you can have 2 instances of the same product on a single server.
